That's quite weird, the SAM3X is usually not so hot. I'm afraid it could be an hardware issue. What version of Ubuntu are you using?

Try to program the SAM3X using your external PC: http://www.udoo.org/ProjectsAndTutorial ... lioID=1394

If you can't do this either, the Arduino side is gone.

My SAM3X also overheated and failed on me. There was only one explanation I could find for this - it was the first and only time I shut down ubuntu without unplugging the power source. The i.MX6 still works fine, but the SAM3X is so hot I can smell it. I used the main DC jack with a 12v 3A power source.

I have a ticket opened about this issue but so far haven't got a response about it.
