Long story short , I`ve been using my udoo headless most of the time and using the Arduino part ,but yesterday I installed Debian from base up , using Debootstrap. Do you think this is a RMA , it`s going back to rapid job , which I think it is without a working USB port.
You can try to remake the sd to be sure that is a hw issue. If the usb and wi-fi don't work you can ask a RMA here http://www.udoo.org/customer-care/
The post was in march . I tried making a new sd image , but in the end worked out it was a hardware problem so sent it back under RMA. It was found to be a hardware fault and was replaced.
